Matroska's appeal is that it refuses almost nothing. The cost is reach. Hardware players and browsers support MP4 far more reliably than MKV, so a file that plays perfectly on a computer may be rejected by a television or a phone. Converting MKV to MP4 is usually about compatibility rather than quality, and when the streams inside are already H.264 and AAC it can often be done by remuxing rather than re-encoding.
